Have you checked the fuel pipes for air leaks? When running, the fuel pipes are under negative pressure, due to the pump sucking the fuel along. Any small holes in the fuel pipes may not let fuel out when the engine is off, but may be allowing air to be sucked in when engine running. Fit a transparent fuel pipe between the fuel filter and pump and watch the fuel passing along it. You'll be able to see the bubbles if there are any. I had this problem on a Citroen Diesel and the leak was traced to a hose clip not sufficiently tight on the fuel filter in-pipe.
