You don't say what model it is. Later model alternators are voltage sensing (thin wire from the alt. to the battery as well as the thick normal charging wire). Voltage drops in the sensing wire can cause overcharging problems. Some alternators that are voltage sensing (eg. Bosch) will bring on the charge light for an overcharge situation as well as an undercharge situation.

As you have replaced the alternator, I suggest you thoroughly clean the battery terminals and cable terminals and check all connections between the alternator and battery.
