Or it could be that you have a shorted power diode in the alternator in which case it will drain the battery overnight.

This happened to my Disco alternator. The Magneti Marelli alternators as fitted ro Discoverys are not all that great. Mine lasted only 110,000 km. My autoelectrician suggested a Bosch replacement - slightly less out put. It was great and greatly improved my radio reception because the MM alternator had been so noisy.

Can't comment on the security system implications of a disconnection. Perhaps you could just disconnect the connections to the alternator.
